I was just wondering I want to save my game now and do all the stuff I didn't want to do like choose a side and thief's guild ect for the achievements then when I get them re-load and still end the game feeling morally sound. In the main quest I am right before you trap the dragon.

Answer: Yes, you can. The truce storyline is just a part of the main quest; once you pass that part the two sides start fighting again. If you've already reunited Skyrim in favor of either the Imperial Legion or the Stormcloaks, you actually get to skip the truce quest altogether.
